How do I Clean
I am a longtime Macintosh user.
I have an iMac, currently running MacOS 10.10.5 ("Yosemite"). I have had problems with MacOS X dating back at least as far of 2012, which are detailed in this thread:

I believe that my previous Macintosh computer, an old MacBook Pro running MacOS 10.6.8, had issues from software that either corrupted or from some aborted installation I didn't know about. I am my own I.T. Dept., so I am the one left to come up with the answers. Up to now, I have been loath to clean-install MacOS X, but it is probably time to do it.
I want to migrate to MacOS 10.12 Sierra anyway, so I'm here to kill two birds with one stone.
How do I upgrade from Yosemite to Sierra, and clean install at the same time?
Then how do I recover my email, bookmarks, and App Store purchases, etc, without re-installing whatever software is causing the problems with USB?
Two more questions:
1: I still use iPhoto, because the features and setup of iPhoto has not yet been surpassed by Photos. How do I bring iPhoto over to Sierra?
2: Does anyone know if La Cie's SilverKeeper runs on Sierra? I use SilverKeeper to copy the contents of one external hard drive to another to make backup regularly.

I don't believe you can install iPhoto on a macOS Sierra Mac. However, Migration Assistant will restore your iPhoto database, and then, Photos will migrate the photos to the new Photos database.
If you still require using iPhoto, one option would be to create a clone copy of your current OS X Yosemite Mac using Disk Utility or another application like Carbon Copy Cloner onto an external USB drive. Then boot from this drive to run your "old computer" just like you always had.

Sorry, but I'm not familiar with this application. I would suggest that you contact LaCie's support site to see if they have an updated version of this software that runs on Sierra.
For Mountain Lion, but the procedures are the same. I'd use the below to make the bootable USB. iPhoto will work in Sierra.

Make sure iPhoto is updated to 9.6.1 and it will still work in Sierra.
I have no idea if SilverKeeper works, but I would switch to Carbon Copy Cloner instead. It still has a very active, responsive developer. I wouldn't trust any hard drive manufacturer's longevity in the software development world.

Silverkeeper - Yes!
I used Silverkeeper to do a clone of my mac (late 2011 macbook pro 17") running Sierra a couple of days ago. It booted up from my external drive. All good!
I then however used SuperDuper to copy it over to my new internal SSD.
No problems - unlike my timemachine backup!
Yes, SilverKeeper does work well on macosSierra, iMac 2011 with 10.12.6 here.
Not sure about your Install issues, but what exact features do you find missing from Photos.app? It's quite ahead of the Yosemite version. To install iPhoto on Sierra you will need an existing version of v9 associated with an App Store account, and even now, more than 2 years after it was discontinued, some folks have problems getting the 9.6.1 version you need.
As for SilverKeeper, again, no idea if it runs. But really, using a discontinued back up app? One that was EOL'd more than 6 years ago? Is that wise? Are you sure it's even doing what you think it is?
