What about iPhone apps in iTunes?!

Why does Apple make drastic changes and expect users to figure out what to do?!

Previously I used iTunes to back up my phone to my computer and update apps. I had used wifi in the past to update apps but found I was running out of space on my iPhone, and a Genius explained that I should be updating through iTunes, since only the components necessary for my phone would be updated, and it worked perfectly since I never ran out of space again.

But with the Apple update, the apps don't appear in iTunes anymore. My heart seized up when I saw the apps disappear from iTunes because I thought they were lost forever. Currently I have no idea how to update the apps on my phone (and if it is through wifi, will I be running into the same problem again with running out of space?).

The big question is, if I have to do a restore for any reason, how will I get my apps onto the phone if they don't appear in iTunes?! Please don't tell me through iCloud, because with all the data breaches that have been happening, I don't back up everything to the cloud.

There is no information anywhere about any of this. Apple just tosses you into the water and expects you to swim.
