iPhone photo library did not automatically go t...

After setting up an upgraded iCloud account for the first time, via my iPhone 6s+, only a few of my 5,000+ photos were automatically added to my new iCloud account. It says that I have my new upgraded amount of storage, but the photos did not go over.

If you have completely filled your allocated cloud space you should not expect things to behave rationally. Furthermore, if after filling up the space, you remove items to free up space or subscribe to additional space, you need to be patient as things will not normalise immediately. You may need to wait a few hours o even days.
