Mac keys not working in OS X, but do in Terminal
Strange one - some of my Mac keys (TYUIO) don't work in OS X, but when I boot into Recovery Mode and go into Terminal, they work fine. It implies, I guess, there is a software issue. Is there likely to be a particular culprit I'm running as a background process that might be causing it? I'm running High Sierra but it's been happening since well before I upgraded it.
Try starting in Safe Mode and see if the problem still occurs?

Restart holding the "shift" key.
(Expect it to take longer to start this way because it runs a directory check first.)
