Flags won't stick in Mail
Had several messages flagged green and decided to change the flags to red. It worked until I quit Mail and relaunched it. The flags had all reverted to green again. Anyone know a fix for this.
To run PRAM - Close all applications and shut down the Mac from apple logo .
Press option , command , P , R and power button at a time for 15 sec until you hear three sounds , after the third sound release the keys .
Secondly enter in user library macOS Sierra: Library folder
Find a folder Preferences drag and drop com.apple.systempreferences .plist to the desktop , restart the machine and see what are the results .
Also make a new user account How to test an issue in another user account on your Mac - Apple Support , add mail account Set up Mail with email accounts - Apple Support, verify what is the behaviour of flagged mails .
Run NVRAM / PRAM How to reset NVRAM on your Mac - Apple Support
Believe it or not I cannot reset the NVRAM on my Mac. I’ve tried several times and this is what happens: 1) the Mac chimes once. Then restarts 2) the Mac chimes once. Then there is the progress bar which almost completely fills up but doesn’t even after several minutes. I let go of the keys and I am taken to recovery mode but can do nothing because the cursor is frozen. None of my settings in system preferences have been altered - another indication that there was no reset. I’ve reset NVRAM/PRAM multiple times over 20 years and it has always worked. I do not have a firmware password and do not use file vault, so I don’t understand why this is happening. The flags remain wrongly set.

I tried resetting NVRAM, moving the system preferences to the desktop and creating a new user account. None of these made any difference. Since I have AppleCare decided to call them hoping they could offer some other fix for my problem. What we discovered was the problem existed only in my Inbox and only for certain messages in my Inbox. These messages’ flags could be changed and stick for all colors except red. We created a new user account and found the same situation. They concluded from this that the problem was caused by my service provider and not by Mail. After the call I found a work around: - moved affected e-mails to another mailbox - changed flags to red - moved them back to my Inbox - relaunched Mail and the flags remained red I am happy to live with this “solution” as my service provider’s tech people have a stock answer to every thing which is “it’s Apple’s fault” and make no attempt to investigate.

Dont make conclusions immediately , I am also using Mac and is connected with some service provider , your machine has some issues if it is feasible take back up of data and reinstall the OS , if you are concerned with a simple flag issue .

To be clear - are you saying it’s not my ISP but something wrong with my machine/system ? Every thing else is working fine. What do you mean by “if you are concerned with a simple flag issue.”?
Try setting up another admin user account to see if the same problem continues. If Back-to-My Mac is selected in System Preferences, the Guest account will not work. The intent is to see if it is specific to one account or a system wide problem. This account can be deleted later.
Isolating an issue by using another user account
If the problem is still there, try booting into the Safe Mode using your normal account. Disconnect all peripherals except those needed for the test. Shut down the computer and then power it back up after waiting 10 seconds. Immediately after hearing the startup chime, hold down the shift key and continue to hold it until the gray Apple icon and a progress bar appear. The boot up is significantly slower than normal. This will reset some caches, forces a directory check, and disables all startup and login items, among other things. When you reboot normally, the initial reboot may be slower than normal. If the system operates normally, there may be 3rd party applications which are causing a problem. Try deleting/disabling the third party applications after a restart by using the application un-installer or by using the developer’s uninstall instructions. For each disable/delete, you will need to restart if you don't do them all at once.

If it works in the Safe Mode, try running this program when booted normally and then copy and paste the output in a reply. The program was created by Etresoft, a frequent contributor. Please use copy and paste as screen shots can be hard to read. On the screen with Options, please open Options and check the bottom 2 boxes before running. Click “Share Report” button in the toolbar, select “Copy to Clipboard” and then paste into a reply. This will show what is running on your computer. No personal information is shown.

Every application is working fine except , only a flag issue issue , I will give real example of my computer few minutes back mail was not quitting , have to force quit every time , again the if mail was relaunched and I tried to quit it was not quitting .
Gone to system preferences > internet accounts deleted the account and added it once again .
But in your case if a new user account is created and still issue is there , the Mac user can decide by its own to install the operating system ( its your choice ) .
While with AppleCare I did the following: created a new user account started up in safe mode deleted my internet account and then reestablished it rebuilt NVRAM None of these corrected the problem. I am confused now. Does this mean the problem is system wide and has nothing to do with my ISP ? Or could it be that the affected e-mails are corrupt in some way? There are only 8 e-mails affected. All my other e-mails can be reflagged without problem.
