iTunes Sync without apps

Since iTunes will no longer "focus" on iOS apps, what happens to the iOS apps in my Mac's "Mobile Applications" folder? Do I really get a full backup of my devices if I sync them to my Mac using iTunes? It seems that the Mobile Applications on my Mac will be out of date unless they are synced to the Mac from the iOS device.
