Weird behavior on imac late 2013

As of a few days ago, I have been having strange problems. At one point, I tried to access system preferences in the doc and it said I cannot open it because it is in the trash. I looked: it is not there. I thought it might be related to my system (El Capitan) so after many attempts, I was able to upgrade to Sierra, hoping this would take care of the problem. I still cannot access system preferences from the doc, and when I chose it from the apple menu, it opens. The computer is now also telling me that Safari is in the trash and I cannot open it. I had hoped a fresh OS would solve this, but it hasn't any suggestions, please?

Update. I took a chance and removed both icons from the doc, and solved the problem! I guess it was some sort of finder confusion.
