What was Apple thinking?!? Return the old...
I'm submitting this in the hope that somebody at Apple will see this message and get everyone to come to their senses! The sync with Mac feature was the single greatest feature of having an iPhone/Mac combo! This is the whole reason I first bought an iPhone back in 2008: when I could have chosen any smartphone on the market I went with Apple because of the great features brought forth with using a computer to manage media, apps, custom ringtones, photos, etc.
Apple, your quest for pushing the "next big thing" is admirable, but destroying the treasures you've created in the process is not courageous, it is foolish, and frankly, cowardly. Destroying the ability to manage our own content apart from your premium services is not going to make us adopt your premium services, it will only damage longstanding relationships with customers.
I must say that this change to iTunes is totally unacceptable, and it has badly damaged my relationship with you as your customer. I implore you to restore the old iTunes sync features from the previous version of iTunes, and please stop destroying the very features that make your products so great.

Can you describe the specific issue you are having with the change which requires you to sync your Apps and iBooks OTA? Maybe we help if we understand the issue itself.

The issue is one of removing a feature as far as I can tell, unless there's some workaround I don't know about for managing iOS apps from a Mac on iTunes (if there is, please enlighten me!) I posted this so that there'd be a record of a seriously loyal customer voicing his dismay at the fact that Apple has broken a crucial feature of their system. This is akin to Da Vinci slashing the Mona Lisa!
I'm not understanding the specific need for "managing iOS apps from a Mac". That's what I was asking? What functionality, what specific set of tasks, can you no longer perform?

You have music, podcast, audiobooks, movies, tv shows, apps, media player, media management, iTunes U, iBooks, App Store, iBooks Store, iTunes Store, etc ...
Glad Apple is cleaning up. Your Mac is not the Media Hub anymore.

I can't sync apps from my Mac to my iPhone or iPad anymore - they've removed the feature. Downloading and updating apps from the iOS App Store is frustrating and inconvenient.
It is also frustrating and inconvenient to no longer be able to sync custom ringtones to my devices through iTunes as though they were music (they were a media kind, and now they don't even show up in iTunes anymore!). Apparently they can be manually dragged and dropped into the device. So what if I want to remove a custom sound now? The file system access app isn't available yet (until iOS11 next week) and who knows if that will even allow access to these files.
And to that end, I'm now scared how I will even update iOS software on these devices without my Mac - updating from a direct download is risky (I've had a few clients who've ended up with bricked devices when something went wrong trying to download and install iOS software updates through the iOS app store).

And yes, my Mac is my media hub and that's the point! I've been doing it that way without issue for 11 years and it works flawlessly and efficiently! I'm not interested in getting everything from the Cloud because there are many times that the Cloud isn't there! Locally managing my own files is a critical feature, and Apple until this evening was the peerless champion of doing that.
FYI, all the apps listed in
Settings > General > About > App Compatibility
will not work in iOS 11, so be prepare.

Tap App Store > Updates (bottom right) > if there is any updates you can do it here.
Purchased > Here you can download what is not on your device yet.
BTW, Apps were never part of a backup in the first place.
Again, I'm missing the point of what you are referring to when you ask how you "sync" apps directly with your device. Sync in what way? I'm not understanding what you mean by syncing apps - once the app is on a particular device, what are you syncing it with? Sorry, not following?

Until tonight you could download and update iOS apps on your Mac in iTunes and then they'd sync with your device. It was very easy to patch software and manage software on devices that sync with the Mac. That was brilliant!
And in the event that you restore from a backup from iTunes it automatically syncs all of your apps to your device and even arranges the icons in the same way that they were.
This was the perfect way to run an iOS device, in sync with iTunes on a Mac. They built the best system on the market and now they've destroyed it!

Restoring from a backup, whether from iTunes or iCloud, will not differ in any way. It will still restore all of your apps (by downloading them, as it has been doing for some time now), and will arrange them in the same way that they were (this is the "Settings" part of the backup that does this).
