Now that the new iTunes does not allow the transfer of purchased apps from my current iPhone backup to a new iPhone, what is the easiest way of transferring those apps? and do I have to reorganize the apps after the transfer as I have them on my current iPhone?

to transfer apps form your old to a new iphone, you backup your old phone. and restore your new phone from this backup.

this will transfer all information about your apps to your new phone: folders, location on pages etc. even passwords, if your backup was locked with a password.

BUT your new phone will download the apps again. so you need good wifi. or a lot of time.
