How do I add more than 1 epub now?

This update is ridiculous, the older version was much easier to use with books, songs, and ringtones that were NOT purchased through iTunes. I had every single epub book, which is thousands, catergorized in folders by Author Name.  With the new version of iTunes, I am unable to add folders.  Is there a way around this rather than removing every epub file from each folder and subfolder and putting each epub into just one folder?

And how the heck do I delete the files that are coming up as not being found?  I hit delete and that doesn't work!  I don't want all these duplicates showing up.  I tried re-adding the book but that didn't remove the greyed out one. This is so frustrating. Why fix something that was never broken.  Jesus.
