Using flextime with vinyl samples?

Hi there!

I have been using Logic for a few years. I use samples from vinyl a lot and one thing that really appeals to me is using flextime to get them into time.

But i so often find that after the initial analysis, as soon as i move the first marker, the whole track starts to move out of phase. Things on the the left or right hand side of a stereo sample disappear or sound like they are far off in the distance. I more often than not use the polyphonic mode.

Does anyone here have experience or techniques that they could share that would help eliminate this problem when using flextime?
