what happened to the apps once iphone is connected to itunes

iTunes 12.7 no longer supports iOS apps in iTunes.

You can still back up your iPhone to iTunes, and when you restore from a backup you just hav to download all of your apps from the Purchases tab in the App Store. All your app data will be preserved.

The iOS app files are now useless, so you can delete them from ~/Music/iTunes/iTunes Media/Mobile Applications if you want.
