Mac Mail Junk Filter not working in Sierra

I am facing an issue with Apple Mail on my MacBook Pro running Sierra. I get a lot of spam emails every day and had rules set to move messages containing certain phrases or words to junk. After upgrading to an SSD and reinstalling Sierra, Mail will not save any changes I make in the accounts tab and does not filter my junk mail at all. I see a lot of posts about mail moving non-junk messages to junk, but it is the opposite for me. Mail also does not learn what IS junk when I click the junk button for the unwanted messages.

 

I have tried resetting junk settings and completely resetting Mail (Going to Library and deleting certain folders,) but nothing has worked. Is there a way to reinstall the Mail app, or should I try a clean reload of Sierra?
