My Mac Pro is a mess!

I've had Macs since 2000. I've upgraded my computer several times, and upgraded my software regularly. I've always just transferred my user stuff directly.  It passes Disc Warrior, but apps crash frequently, and I often have a spinning beachball. Applications are often "not responding." I think my Mac must be a mess, but have no idea what to do about it. Any suggestions?
