What about all the software that comes with your computer? Not part of operating system

What about it? It is all part of the OS X installation. Some are essential, thus, it cannot be deleted. Please see Writing an effective Apple Support Communities question.

If you don't erase the volume, it'll remain as is.

If you do, redownload it from the Mac App Store or reload it from the original source. If your Mac shipped with 10.7 or newer and you haven't already done this, open the Mac App Store before proceeding, click on Purchases, and choose Accept.
