How do I reinstall OS on my late 2012 mac mini

I made the mistake of doing a update to Flash that popped up on my mac. I got Advanced mac cleaner and some Booking app. I followed suggestions on support community to try to delete all files related to AMC, but still have a problem with the slowness of booting. Also, on my main Admin user sign-on, when it does finally get the desktop loaded it takes forever to load safari. The app icons on the dock do not hop or have the dot under them to indicate they are open. I created a separate admin user account and it still takes a long time to load but the icons on the dock do hop when you open them. Do I need to reinstall the OS or restore to a Time machine backup from before I downloaded the Flash update?

Restoring to a TM backup that pre-dates the phony flash update should work.

In the future only update Flash Player either from System Preferences > Flash Player > Check for updates, or from Official Adobe site.
