MacBook Pro losing TouchID fingerprints
Twice now I have had to re-input my fingerprints into my 13in MBP. TouchID stops working, and then when I go into preferences there are no fingerprints recorded and I need to enter them again. This is starting to become frustrating.
I have had this happen too. Just once, after a complete system crash, I found that all the fingerprints had been lost and I had to reprogram them. I am hoping that there will be a firmware update for the machine because it has a lot of issues when adapters are changed, bringing new external displays: it usually has to be restarted at that point. My guess (pure guess) is that a security mechanism is invoked in extreme circumstances that wipes the finger prints. A firmware update could potentially fix all of these issues.
I have the 15" Late-2016 MBP and have been running 10.12.2 since its release.
I had exactly the same issue. I shut the lid on my Macbook and when I opened it had not suspended, but had crashed. When I rebooted, all of my fingerprint information was removed and I had to re-enter them again. I opened up a call with Apple support to make sure it was logged in case it is a common occurrence (or if it repeated and I needed to show that it was a re-occurring issue).
Same release of the OS and hardware as well.
I'm heartened it isn't just me. My experience of this could have been a crash. I opened my laptop and it wouldn't boot, so I assumed that it had run out of battery, and after it charged enough to start i discovered that TouchID had lost the fingerprints. Potentially it could have not slept - like your situation and drained the battery and/or crashed.
TouchID hasn't lost them again since this, but I haven't had the laptop crash again, so I think this must be the key to this happening. Other than it being a bug, the only reason I could accept for the machine wiping the prints is to protect the confidential information in the keychain if the computer crashes and the OS loses control of the machine and could therefore be compromised in some way... either way it is annoying.
I read that Apple is readying a macOS upgrade to solve the battery life issue that Consumer Reports found, hopefully they are slipping in a few other bug fixes like this one.
Just happened to me. MBP 13" late 2016. MacBook was closed but connected to external monitor via displayport2. I went to wake it like normal with Bluetooth mouse/keyboard clicking. External display woke to a spinning beach ball. Waited long enough to realize that it wasn't going to be coming back. Hard-booted with TouchID button. TouchID data/fingerprints gone upon bootup.

Just happened to me as well and like the others here, it happened after my MBP crashed. On that note, my laptop crashed after inserting an exFAT formatted flash drive connected with an adapter, anybody else had a similar situation?
I had this issue today. I realized the TouchID option was not available so I restarted MacBook Pro 2016 and still no option. When I opened TouchID Preference Pane there were no recorded fingerprints. I recently booted into Safe Mode which may have resulted in the loss of the fingerprints.
I have had this happen to me at least 3 times now and it seems to happen when I plug in a mouse or external drive. The machine locks up completely and when it's power cycled the prints are gone.
Happened to me too a few times. Never around a crash or safe boot. Just randomly happened.
Count me as another victim. Happened to me after a crash when plugging in external monitors. Lost connectivity to one monitor and while trying to get it back the OS crashed. When I rebooted TouchID no longer was an option. Checking preferences I found all fingerprints were gone. Hope they work this out (as well as the issues plugging in external devices).
This has been happening to me every few days, without any crashes. I have not been able to narrow down the circumstances, but it VERY annoying.
My MBP Touchbar computer wouldn't wake today. Should have had plenty of battery life, though didn't check once I got it back up. I opened the lid, nothing would come up. Touched the power button, nothing. Pressed power button for a while and then it started rebooting. Once it came up all my fingerprints were gone.
Annoying that this issue has been occurring for people for several months and it hasn't yet been addressed.
I had the same issue on the 15" MacBook Pro running 10.12.3 (16D32)
Same issue here, connecting/disconnecting with external display. Has happened 4 times now. Contacted Apple support w/ no help. 10.12.3
