I use iCloud Mail with macOS sierra 

After creating a new mailbox , Always it created at the end of the Mailboxes and not in an Alphabetic order "between" other mailboxes  .

How can I fix this issue ?

Drag it into the order you want.

There is nothing in Mail that will do that for you automatically.
