External display weirdness

I have a 2016 MacBook Pro with Touch Bar, and for as long as I've had it, I've experienced multiple frustrating issues with the way it recognizes any external display. A reproducible bug, that I believe is the root of my issues, is how the machine sees my displays when viewed in System Preferences->Displays->Arrangement.

 

As most of you likely know, the Arrangement tab only appears when an external display/projector is connected, and when you click-and-hold on the small image of each screen a red box is supposed to appear around the edge of that particular display. Well, on my machine, I've had at least two different monitors attached at different times, and using different connections (HDMI & Displayport), when I click on the small image that represents the laptop's own Retina display, the red box always appears in the upper left corner of the larger external display. Very frustrating.

 

What this does, that drives me nuts, is make it so that every time I wake my machine from sleep, my windows get moved around and resized because the system seems to think only the Retina display is active for a second or two, and so it squishes all my windows into the upper left corner of the external display!

 

Have any of you experienced anything like this, and better yet, do you have a suggestion for fixing the issue?
