Cloned iMac to MBP and no touch ID preference pane
I moved (cloned the disk) from my iMac to a new MBP with the Touch Bar. I don't have any "Touch ID" in System preferences. How can I setup my Touch ID?

Probably, what OS version do you use? Your new MacBook Pro needs macOS Sierra. If you're on macOS Sierra you can try to run the combo update. Download macOS Sierra 10.12.3 Combo Update

The versions of MacOS that "shipped in the box" with a particular model Mac often won't even allow a different model Mac to run. This remains true after update.
Only the versions that were "purchased" (even for $0) have support for every appropriate model Mac.
Most of the 2016 MacBooks shipped with a custom version of 10.12.1, and nothing less than "purchased" 10.12.2 will allow them to operate correctly.

So now that puzz 1 and I have cloned over the 2016 touchbar MBP custom version of Sierra, do you have any advice on how to move forward from here?
Do you know of anywhere we can download this Custom Sierra so we can reinstall fresh?
Its sounding like worst case scenario I'll have to bring it into apple and hopefully they will be able to fix in store without sending it off.
Given the installer released by Apple is good for all the supported models, desk and portables, it is smart enough to customize what gets installed where. Then there's the thing that the OS X version you MUST use on a Mac is the one that shipped with the model or newer. Older versions will not have the code to run and exploit all the new model goodies, such as the Touch Bar.
So yes, some degree of reinstalling (instead of straight cloning) will be in order. By order of complexity (and time consumption):
- Apply the latest Combo Updater and hope for the best.
- Apply the full installer (download from the Mac App Store with the same AppleID the target Mac is registered under) onto the startup volume, without erasing it. Just be sure to have a backup in case of failure. Again, hope for the best.
- Erase and reinstall Sierra on the MBP. On the First Start while the Setup Assistant is running, connect the two Macs together and use the Migration Assistant to move your stuff over. Lengthiest but safest migration method. See: Move your content to a new Mac - Apple Support

I will try my luck and start with the Combo Updater.
at least there is the failsafe of erasing and reinstalling Sierra and then from there going through Migration assistant.

There are two ways to interact with Migration Assistant, which is the preferred way of doing these things.
- On First Start, the Setup Assistant gets things going to make the Mac usable for you. One of the first things it will ask is if you want to migrate from another Mac or PC. If you say yes, it will hand over to Migration Assistant, but take note that the Mac is in a totally blank state so EVERYTHING will be retrieved as best as possible from the other computer. You will be prompted to dictate what will get moved over: settings, applications, accounts, documents. Result is a virtually identical copy of the predecessor, especially if it was a Mac (some PC stuff doesn't move over so well).
- With the new Mac already up and running, you run the Migration Assistant application found in Utilities. You can't copy everything per se, cause there's stuff already in the running new Mac, so this makes things more complicated. Like for example user accounts with the same name, and the documents their home folders contain. Hence, this is a somewhat stopgap measure if you forgot to use MA at First Start and don't want to reinstall OR if you want to merge several Macs into one.
If you do it this way, a cable connection between the two is the fastest way to get things done. Put the old Mac in Target Disk Mode, so the new one sees it as a hard drive for best results.

Thanks Courcoul. First option -- the combo updater -- didn't work, but thankfully the second option -- the full installer -- did, and I didn't have to erase and reinstall. Whew.
I had this same problem when imaging a new MacBook Pro, but fixed it with this little bit of Terminal magic:
Solution: modify the preference file : ~/Library/Preferences/com.apple.systempreferences.plist
try this commands with the terminal :
defaults write com.apple.systempreferences hwcheck-cache-com.apple.preferences.password -int 0
defaults write com.apple.systempreferences hwcheck-cache-com.apple.preferences.wallet -int 0
The two preferences panes : "Touch ID" and "Wallet" should be present.

In my case, they didn't appear immediately, but when I searched for them using Spotlight, they appeared then stayed visible.

I faced the exact same problem than everybody in this thread, and the solution proposed by amytech has failed.
I finally manage to make appear the touchid icon in preference pane by creating a new user on my macbook pro.
Then, touchid appeared in the preference pane of the new user and magically in my session too.
