Missing "Books" on iTunes 11
There are a lot of functions that Apple "Killed" while they are switching from Mountain Lion to Mavericks.
(iWork updates actually a lot behind of the previous one in terms of functionality, and yea I don't like the updates. Missing too many details.)
And what's even worse is that now I just found out iTunes 11 is missing "Books" library
and iBooks app for mac is missing a function that I can change the information of pdf files(authors, genres..etc) while iTunes is missing the whole book library.
I can't even add new books and sync with my iPad.
Anyone knows how to resolve this problem?

Books are now organized through iBooks. Just add them there then sync with iTunes...
No it is not.
Books are now organized through iBooks. Yes. That's the point of ibooks app.
But the problem is when I add pdfs to ibooks and try to sync with my ipad on itunes, it shows my older library from Mountain lion, and I cannot find any way that I can remove those books from my library on itunes.
Also, the new ibooks app does not let me change meta data of pdf files, which is very annoying.
For now, I don't see any way that I can add new pdf files to ibooks libray and sync it and chage the meta data of them.
I also have the feeling that this udate to mavericks is actualy a downgrade to some IOS version.
I spent hundreds of hours catagorizing my sheet music collection in iTunes. With one single stroke, all this work has gone down the drain. In the future iI will reconsidered twice or more to trust on apple tools to store my work.
I acutally would like to file some kind of official complaint.

iTunes , iBooks, Mavericks, iOS 7, when mixed together, result in one unprecedented colossal mess! I am using a MacBook Pro (2010), updated to Mavericks - an awesome system.
On the 7th of this month my new iPad Air with a factory-loaded iOS 7.0.3. operating system arrived. After going through the initial setup, everything seemed to work good. However, when I tried to move some of my PDF files (among others) from my MacBook to my iPad, I ran into the exactly same problems you are describing. Trying to resolve these, I have downloaded all available updates for both products, the laptop and the iPad. Needless to say, iBooks dropped all of its content; no problem, I thought. Trying to reload some of the books from the Internet turn out to be nothing more than an exercise in futility. iBooks quit to respond to any commands, even though it was not busy downloading. When I tried to move some of my files and books from the laptop to the iPad there was no way to sync the two - tried everything; tried cable, wi-fi, you name it. I read every tip posted on the Internet, read every manual available, but nothing worked. I even tried the command line, using the FTP protocol. There just was no way to make these two machines to see each other. Then, an update alert on my iPad popped up telling me that there was an update to iOS 7.0.4 available. I though ‘GREAT’, this may help. Well, guess what; after the download, during the file verification process another message popped up telling me that I was not connected to the Internet, terminating the update. That was the last straw.
I called the customer service; they emailed me a product return ticket; I dropped off the iPad at the local FedEX station - - problem solved.
iTunes 11 - Totally useless when trying to link two machines (MacBook Pro[OS X 10.9] / iPad Air[iOS 7.0.3]).
iBooks - Extremely unstable.
Mavericks - Great OS, but seems somewhat incompatible with iOS 7.
iOS 7.0.3 - May work good as a standalone. Definitely not interacting with Mavericks in an acceptable way.

No this is wrong, if you add pdf in iBooks app for Maverick and open books section in itunes after selecting your iphone you will see all the books which are availaible and are already syncd with your iphone, i tried it so many times and i see all the pdf and can easily syn them with my iphone. try it again and if your list is long then you must be missing the cover, even in itunes you can select pdf or books, the best is if im making any document in Pages i right away export that in epub and enjoy book style reading.
i'm having the exact same problem, i have added 3-5 new ebooks, i can see them on ibook but not on itunes, so i can't add them to my ipad did you find any solution for this?
Same problem... spent the better part of a day just trying to get Books to show up in iTunes as a source. Have installed iBooks on devices, followed several forum posts, but no success. Very frustrating.

First install iBooks on your mac, Import or download all your ebooks from your mac or from store and also add PDF if you have some, in your iBooks for Mac, plug in your idevice with itunes and select your device from left side bar, on the right window select books.
this section now shows books from iBooks App in your mac, when you will select Sync Books, it will show you all the books you have in your iBooks.app, its your choice now sync all books or sync the selected ones.
i was on the same boat as you are now, but i figured out and now i add PDFs and other books to my iBooks.app and sync them with my iDevice easily like it was before.
I hope this will resolve the issue.

Worked for me, that was simple Apple should Add this big change somewhere in how to.
Great, found the books tab on my devices. But before this change, I could have one book in my iPhone and another one in my iPad. Now I can only find the option to sync iBooks throughout my devices. I don't want all of my books and PDFs in my iPhone and iPad. I want to be able to chose which files goes to which devices.
Anybody know a way around this issue?
It is not done thru Preferences. Just highlight your iPad on the left under devices, select the Books tab on the right and choose which books and/or pdf's to sync on the iPad and press Sync. Then select the iPhone on the left under devices and repeat the process for your iPhone. Each device can have their own selection to sync.

No it doesn't. That's exactly the point also for me.
It will show all PDFs and books I added to an earlier iTunes version, but the contents from iBooks are missing.
So how can I tell iTunes that it's now version 11 and doesn't have an own books library anymore but please has to use iBooks app contents?
I tried it with moving the Books folder under iTunes Library to another place, but when re-opening iTunes it shows the same old content being available for sync, however complaining on sync, that it can't find the books. Removing Cache files didn't help here.
Suggestions?
I got the same issue, so I decided to mess around with the settings.
clicking on "Move books from iTunes" under File menu bar fix the issue for me.
You will see the added PDFs start popping up on the Books tab in iTunes.
Not sure if I need to click that again when I add more PDFs in the future tho.
