Can I put programs in stacks without folders

I want organize my programs in the dock with stacks. Is there a way for programs that require extra files in a folder to be added without the whole folder? I'm trying to put after effects in my dock stack but if I launch it from there, it doesn't work because there are files it needs in the original folder. I don't want to have the whole folder in the stack, just the program. So is there a way to make a link to the program in my dock stack or something?
