Moving to new iMac

On my old iMac I had a 1.1 TB Fusion Drive, on my new iMac I opted for 500GB SSD. I want all of my apps, mail etc on my the SSD and I have a 512GB External SSD where I want to save all of my Work in Progress files. Can I do this directly from the TM restore or should I do the basic and then run Migration Assistant and save all of my documents to my external SSD. Everything I want on the EXT SSD is in one folder.
