Missing mail in master inbox

I just chatted with Apple support but they could not help with my issue.

I have 6 individual email accounts with different providers.

Incoming mails from all these accounts are supposed to show in my master inbox.

However, I noticed that, although I have not changed any settings, recently mail coming into my iCloud account does not show in my master inbox. Is there a setting I have to change to have all my mails again in one place?

Try rebuilding the mailbox.

Rebuild mailbox

If that doesn't work, try re-indexing the mailboxes. This can take awhile if you have a lot of mail.

Reindex messages        For El Capitan, try looking in V3.  Sierra use V4
