why are JAVA applications so slow but do not us...

I have a few java-base applications like eclipse, mzmine, minecraft, and R studio. They are all painfully slow on my 2.5GHz i7 (radeon R9/intel iris pro) 16GB MacBook Pro (2015). When I was trying to figure out the reason for this I notice that they all use >100% CPU, yet I usually have greater than 60% of my CPU still just idling. Can I blame this as the reason why these apps are so sluggish? Is there a fix to get them to utilize the remaining CPU?
