Flagged Mail not showing in Sidebar Folder
Ever since I updated to Sierra, my flagged emails do not show up in the sidebar folder. They still have a flag next to them but are not showing up in the "Flagged Folder". Is there a way to fix this?
Every time I start mail, I reflag all my emails, they show up in the sidebar folder. However, when I reopen mail they are gone.
Same issue - fully updated macOS Sierra on a Retina 5K iMac and all of my flagged emails - all 400+ of them - are now gone! Reflagging any email in the Inbox makes the Flagged Folder reappear (but only with the newly flagged emails not the older ones) but closing and reopening Mail will result in same error mlundin is seeing - folder and flags disappear again. Interestingly, all flagged emails still appear on iPhone but I'm afraid they could get wiped next by a sync with iCloud.
Very Grrrrr about this one. I use all flag colors to organize the various conversation threads - please tell me this glitch will be fixed/patched ASAP
We keep our fingers crossed that they will address this issue. I find it very irksome as well.
Try rebuilding the mailbox.
If that doesn't work, try re-indexing the mailboxes. This can take awhile if you have a lot of mail.

Thanks for trying to help Eric but rebuilding the mailbox hasn't helped. I haven't tried reindexing Spotlight yet but thank you for your suggestions. I wanted to report that I found a temporary workaround that might be of help to other users (mlundin?) if they are syncing with public email service like Yahoo, Gmail, etc.
Previously, whenever I would flag an email on either my Mac or iPhone, the resulting flag would sync with my Yahoo account as a "Starred" message (that's Yahoo's term for "flagged" I guess).
I headed over to my Yahoo email account via the web (mail.yahoo.com) and saw that I still had those starred messages appearing in a folder on my Yahoo account. So I then added a new email folder in Yahoo named "FlaggedRecovered" knowing that iCloud would sync the new folder with my Mac Mail account and so I copied and pasted all starred emails from Yahoo into the new folder I made. The result is that on my Mac, when Mail was reopened, the new folder named FlaggedRecovered now appears and all 1,107 messages within! Guess I had flagged more emails than I thought! Only down side is that they're all marked with the same red flag by Mac Mail but at least I have them back and can always start resorting them again. Hope this helps someone!

Done! I have my own website through iPower and I use a server thru that, so not Yahoo.

Thanks Eric. Just updated to Sierra and all flags were screwed up. Rebuilding mailboxes has fixed it!
I'm hoping that it will also improve the search function which was also very flakey.
EDIT: Can confirm that this has also fully restored the search function. Excellent!
