exe files gone from MacOS folders

Hi,

I tried to install some software on my MacOS Sierra Macbook yesterday. When later trying to open calender, I got the message that the application can't be opened. Same for most of my installed programmes, actually (appstore, atom, canopy, etc.). Checking what might be wrong, I found the Contents/MacOS folders of the affected programmes don't contain exe files - they are empty. Anyone had that ever happening? I ran a backup over TimeMachine, and a virus-search (which found some malware in the download folder). My plan is to reinstall the system (which will not restore all of the programms, but at least some). Reinstalling did work with Atom, so I hope everything will return to normal - but I am not completely sure what happened. Trying to get the software I wanted to install running, I tried around with chmod, but I thought at the time it was not doing anything, and I am not sure how it could have affected around 10 different subfolders in the Applications directory, but not all of them?!? Thank god the browser was NOT affected!

Hope anyone can give me some tip as to what went wrong here!
